I have a makerbot Replicator 2, but I want to go to the next level with this.
I want to build my own.
Any advice on which model of RepRap I should think about?
Ideally, it would achieve a similar quality of prints as the makerbot.

- Guess the main question in my mind is why you want to take your printer apart and make another printer with similar performance but if that's what you wanna do.... While you're at it though, take a look at the Deltatrix. Should be better in most respects and, of course, it's a Delta, so it's waay cooler! LOL

- The i3 is the oldest Prusa series/inspired Mendel type printer I'd go with. If you want a good solid RepRap Cartesian go with a MendelMax 2.0, an Oni Hbot, or an Artifex. The latter of the two may be hard to source (though the Artifex has a kit form). If you want a delta you'd want a Kossel Mini or some variant. Heated bed support is available for all 4, but the Kossel would be a custom build for the HBP.
All 4 designs feature sturdy aluminum extrusion frames. For the 3 Cartesians, I recommend finding a good 8mm ACME thread screw and but combo to replace the z axis screws. Your prints will be way better.

- I wasn't paying attention when I wrote that last bit. I recommend an ACME thread screw as a replacement for the standard threaded rod used in most designs (since it's cheaper) because there's less backlash, less wobble, and the ACME thread is meant for linear motion systems (used on lathes and higher precision large CNC equipment, since it's cheaper than a ball screw with similar performance)

- Maybe a delta to get some serious vertical height? Sometimes it's nice to go tall...
prusa mendel v. prusa i3 v. kossel?
